When merging an external Candidate Profile into an Internal Candidate Profile, the Job Applications that belonged to the external Candidate Profile remains as external.

This is an expected behavior.
The system is not design to convert an external Job Application to an internal one, when the Candidate Profile is merged into an Internal Candidate Profile.
As best practice, in case the Internal Employee has applied as an external candidate, the Recruiter User can disqualify the external Job Application and ask to the Internal Employee to apply as an internal candidate. After that, both profiles can be merged and only the internal Job Application will remain.
